Customizing PUC the right way

Hi Guys,

New to Pentaho (CE 6.0.1.0), i'm actually in the process of customizing jsp, css, js files. Already created my own theme, refactor login page etc. The process of my development is start-pentaho.bat then modify codes after some customization i restart the server and see my work. Is there a suggested right way on how to develop pentaho, are you guys using eclipse? Please let me know.
